Princess Rhaenyra Targaryen had children with two men: her first husband, Laenor Velaryon (though secretly fathered by Harwin Strong) for her three eldest sons (Jacaerys, Lucerys, Joffrey), and her second husband, her uncle Daemon Targaryen, for her younger sons (Aegon, Viserys) and a stillborn daughter (Visenya).
She later has an affair with the knight Harwin Strong with whom she has three bastard sons, Jacaerys, Lucerys, and Joffrey, all of them claimed as legitimate sons of Laenor.
Rhaenyra had children from two different marriages
Rhaenyra Targaryen gives birth to six children: three Velaryon sons (though Fire & Blood heavily implies that Harwin Strong is the true father), two full-blooded Targaryen sons, and one Targaryen daughter, the last of whom was stillborn.
In the book, Mushroom suggests that Rhaenyra was seduced by Daemon and that he took her virginity while Mushroom suggests that Daemon knew that Rhaenyra desired Ser Criston Cole of the Kingsguard so he started to offer her tips and training on how to best seduce him (including teaching her to kiss).
Laenor and Rhaenyra had three sons together: Princes Jacaerys 'Jace', Lucerys 'Luke', and Joffrey 'Joff' Velaryon. It was rumored that those sons of Rhaenyra's were actually fathered by her lover, Harwin Strong, called "Breakbones".
After Viserys declared Rhaenyra as his rightful heir, the furious Daemon left for Dragonstone and took Mysaria with him. They remained there for six months, during which time Mysaria became pregnant; when Daemon learned of her pregnancy, he gave her a dragon egg, and by that infuriated Viserys.
In the A Song of Ice and Fire novels, the Targaryens continued to incestuously marry brother to sister "to keep the bloodlines pure" as had their ancestors in the Valyrian Freehold. For a time, at least, they also continued to practice polygamous marriages.
Rhaenyra Targaryen's love life proves to be troubled, fueling the misogyny that accepts men in her position with several lovers, but never one woman. In the book, there are hints of her lovers, and in the series, we have proof of each of them: her uncle, Daemon Targaryen, Ser Criston Cole, and soon, Ser Harwin Strong.
So theologians had to explain how Mary could have been ever-virgin––by the standard of having an intact hymen––and given birth (recall that quote from the Lateran Council: Mary “gave birth to Him without injury, her virginity remaining equally inviolate after the birth”).
The Targaryens after the Dance followed male inheritance or else one of Aegon III's daughters would've been Queen. Which means that Daemon was ahead of Rhaenyra in succession, making Aegon III king because of Daemon.
We all know that all Rhaenyra's kids are all capable rulers. Jacaerys is diplomatic and a tactician. Not to mention that 2 of Rhaenyra's kids became kings. Viserys II is considered to be one of the greatest kings in Westeros next to Jaehaerys and the Conqueror.
Without modern medicine, a baby born so early had very little chance of survival in the best of circumstances - and in these terrible conditions the baby, a girl named Visenya, is stillborn.
Although the specifics are unconfirmed in the novel, Vhagar, as the oldest she-dragon, has laid eggs before and these eggs have hatched. That means a lot of the other dragons such as Aegon II's Sunfyre and Rhaenys' Meleys who were both attacked by Vhagar in 'House of the Dragon', could be Vhagar's children.
When does Rhaenyra die? In the book, Rhaenyra, who is played by Emma D'Arcy in the show, dies at Aegon's hands – or, technically, at the jaws of his dragon Sunfyre.
