This is not because the Third Sister knows that Leia is Anakin Skywalker's child; it is because the Third Sister found a link between Obi-Wan and Bail Organa and she believed Obi-Wan would do anything to save Bail's daughter.
It's no secret by then that the abduction of princess Leia can lure Jedi/Obi Wan to empire's trap. It's also not a surprise that empire will torture children to get what it wants as demonstrated by our esteemed and REDEEMED Reeva. and Darth Vader clearly must know about all this and he's not inept.

All in all, Anakin felt incredibly betrayed by two of the most important people in his life. We all know he has quite the abandonment issues, and the fact that Obi-Wan and Padmé leave him is likely the primary cause of his extreme hatred.
