They threaten to kill her if Ben will not surrender himself. Ben refuses, and the lead mercenary, Keamy, executes Alex with one gunshot to the head. Later, Ben goes to Alex's body to say goodbye. Alex appeared posthumously as a manifestation of the Smoke Monster to judge Ben for Alex's death.
Origin: Ben kidnapped Alex when Widmore ordered him to kill her mother. Since Then: Ben raised Alex as his daughter. He protected her excessively, fearing her becoming pregnant.
After learning of the freighter crew's intentions to kill everyone on the island, Ben directs Rousseau, along with Alex and her boyfriend Karl (Blake Bashoff), to head to the Temple where the rest of the Others are located. On their way, Rousseau and Karl are shot by unseen attackers, and both are killed.
Shortly after she helped the survivors defend themselves from an Other attack, Alex and Danielle finally reunited. They both died shortly afterward.
So what happened to her? Well, we do see Danielle once more in Episode 5 ("Thief"), but she's accompanied by who we can assume is her abusive boyfriend, so she pretends not to know Alex. It's absolutely heart-wrenching, and we can only hope that she can get out of this abusive relationship going forward.
Answer: He isn't Alex's literal biological father. He kidnapped Alex from a younger Danielle and raised her as his daughter among The Others. From the Lostpedia page for Alex-- When Alex was one week old, Benjamin Linus crept into Danielle's tent under the orders to kill her.
She asks Claire where to go next, but Claire shouts back that Danielle should know, stating that she scratched her because she was trying to take Claire back to the Others. Rousseau realizes that Claire does not accurately remember what happened, calling her a liar for making her bring the three out this far.
Jack, Kate, and Hurley go on one last trek through the jungle to the “heart of the island,” while Sawyer encounters Ben and Locke–who is actually the Man in Black/Smoke Monster taking Locke's corporeal form. Desmond says goodbye to Rose and Bernard, who have chosen to stay on the island with Vincent the dog.

Benjamin Linus is the central antagonist of the TV series Lost. He was a long-time resident of the Island and a leader of the Others, as well as a representative for his god-like master Jacob.
Ben was able to retrieve countless amounts of information on anyone he chose while living on the Island. After he moves the Island he is still able to find out a lot of information very quickly about Sayid, Nadia and Nadia's murderer.
Ben was the leader of a group of island natives called the Others and was initially known as Henry Gale to the survivors of Oceanic Flight 815. He began as the main antagonist during the second and third seasons, but in subsequent seasons, becomes a morally ambiguous ally to the main characters.
Years later, Claire becomes pregnant by her then-boyfriend, Thomas (Keir O'Donnell). He convinces her to keep the baby but leaves her a few months later. Claire considers giving the child up for adoption.
The Temple master, Dogen, refers to both Sayid and Claire as being "infected". This infection is akin to being "claimed" by the Man in Black, and results in a complete loss of emotion and altered personality, a state which both Sayid and Claire were eventually able to overcome.
Who is in the coffin? The coffin contains the body of John Locke. Ben approaches Jack in the funeral parlor and tells him that they need to get Locke's body back to the island so he can be resurrected. Resurrected?
By accepting Jacob's offer to be the island's guardian, he sacrificed his future. Thus, the flash-forwards gave him a chance to carry out what he missed in life — being a father. Having David (Dylan Minnette) in that timeline let Jack prove to himself he wasn't his father.
Eventually, these characters are drawn together and begin to recall their time on the island, which leads to the final scene's revelation: they are actually dead in the flashsideways, which is essentially a netherworld the survivors created in order to congregate so they can move on together to “whatever comes next”.
The lives of these characters —Aaron, Hurley, Jack, Kate, Sayid and Sun — following their return to civilization were featured in flash-forwards in the final episode of Season 3 and throughout Season 4.
She tells Jack about her affair with his father and their daughter, Claire, causing Jack to finally realise his relation to Claire. Claire herself learned of this sometime during the three years she spent alone on the Island, as, upon Jack's return, she greeted him as "my brother".
Knowing that he will be exposed before he can complete a list of the survivors, Ethan kidnaps Charlie Pace and the pregnant Claire Littleton for scientific research.
Aaron was left behind by Claire in the jungle for unknown reasons when she followed his grandfather, and Aaron was passed through multiple survivors (Sawyer, Kate, Sun) until he made it to the freighter where he was then picked up by the helicopter.
Benjamin Linus was manipulative, ruthless and ambitious. He was also loving and embittered by loss. He committed evil acts, but by the end of the series, has begun the long process of atoning for those sins.
Oh, he definitely loved Alex. He was just blinded by the thought that he was destined for great things on the island, even to the point of manipulating and using her while believing his actions would be justified.
While Ben did grow to care for Alex and raised her as his own, it was never his right to become her father in the first place. She was Danielle Rousseau's daughter and Ben stole her when she was only a baby. Alex was all Rousseau had left in the world and Ben snatched her away.
