I think what makes her didn't burst out crying is because she witnessed Eren killed people mercilessly too. She's still in shock. Not to mention that before she beheaded him. She was already crying from the last scene of memory in the path that Eren sent to her.
While Mikasa's feelings towards Eren were pretty evident, Eren only confessed his love for Mikasa at the conclusion of the series, making it one of the most tragic love stories in the anime and manga world.
