In the MCU, Scarlet Witch (Wanda) is generally considered more powerful than Thor, especially at their peak, with many sources and creators citing her as the strongest Avenger, capable of overwhelming Thanos and overpowering powerful beings with her reality-bending chaos magic and telekinesis, though Thor's divine strength and Stormbreaker make him a formidable, close-tier threat.
Keeping in mind that Thor was not able to handle Thanos in Endgame but Wanda easily dominated him. Wanda's powers are the perfect counter to Thanos. Her powers allow her to attack him from a distance and keep him away from her so that he can't land any attacks her, since he mainly fights in close combat.
It won't be an easy victory and Thor will damage the Scarlet Witch but very few can beat her one on one. Thor is not one of characters that can beat her. She's in a tier above him.
Phoenix is established as more powerful than scarlet witch in all incarnations. Cyclops destroyed her with the Phoenix along with hope in avengers vs xmen. The whole point of the Phoenix was to bring back the mutants she took away. Also god emperor doom is more powerful than imaginable.

Wanda wins, cause she literally can change reality, also can hallucinate Hela, but if the battle starts with a hand to hand battle, then Wanda could be down, but still Wanda can win.
