We don't remove them. You can use what is called an eye cap to put over the flattened eyeball to recreate the natural curvature of the eye. You can also inject tissue builder directly into the eyeball and fill it up. And sometimes, the embalming fluid will fill the eye to normal size.
Eyes and lips are not sewn or glued shut. During the embalming process, an "eye cap" is placed under each eyelid and over the eyeball. The eyes themselves may soften a little over time, but the eye cap helps to retain the shape of the eye. A Vaseline-like cream is placed on the lips to keep them together.

Postmortems are generally done to diagnose a whole-body cause of death, but the doctors doing the diagnosing do as much as possible to avoid damaging the face, in case the family would like an open-casket funeral.
When people die in films, someone often manually closes their eyes. But in real life the eyes of the deceased often remain partially open - which can be unnerving for loved ones. That's why funeral homes use 'eye caps'. These look and are worn much like contact lenses.

The Embalming Process, Step by Step

It is a common practice to cover the legs as there is swelling in the feet and shoes don't fit. As part of funeral care, the body is dressed and preserved, with the prime focus on the face. As the blood pools, patches appear on the skin within 30 minutes of death. Traditionally we've seen men (or boys) in suits and women in dresses, but there are no rules on how the deceased is dressed. What's becoming more common is dressing the deceased in clothing and accessories that display what type of person they were – or what they really enjoyed.
Makeup will be applied to the face, neck, and hands in order to make the person look as alive as possible and cover up any blemishes, discoloration, or marks of illness. Powder may be applied in order to keep the body dry and absorb any naturally secreted oils. In some cases, fingernails will be painted with polish.
