As Joffrey tells us, eventually, Rhaenyra's half-brother Aegon Targaryen will feed her to his dragon Sunfyre. She dies as her son, Aegon III, watches. That's the bullet point version.
The moment happens in season 3, episode 4, “And Now His Watch Is Ended,” when Joffrey Lannister is chilling with Margaery Tyrell and giddily explains, “Rhaenyra Targaryen was murdered by her brother, or rather, his dragon. It ate her while her son watched. What's left of her is buried in the crypts right down there.”
Queen Rhaenyra's work for peace comes crashing to an end after the most painful death in her life.

Having already lost her first three sons to the war, Rhaenyra fled back to Dragonstone for safety. But there she was betrayed and brought before her injured and delirious brother King Aegon II. So how did Rhaenyra Targaryen die? Well, Aegon had his dragon Sunfyre burn Rhaenyra alive before he ate her.
As the two dragons struggled in the Battle Above the Gods Eye, Daemon plunged from Caraxes, wielding his sword Dark Sister and stabbing it into Aemond's remaining eye. Both dragons crashed into the Gods Eye, and Vhagar drowned with Aemond's body still chained to the saddle while Caraxes died on the shore.
In one of the scenes, Daemon is shown choking his wife, also the protagonist, Rhaenyra. Talking about the scene, Emma D'Arcy, who plays Rhaenyra, attributed Daemon's violence to grief over Viserys' death. Emma D'Arcy stated that they knew that the scene would mark a significant shift in their relationship.
With both Rhaenyra and Aegon gone, there's one clear person to inherit the throne: Rhaenyra's son Aegon, known as “Aegon the younger” in the books (her older sons had all died by this point).
Rhaenrya takes the news of her son's death none too well. The look she gives the camera upon Daemon delivering the news suggests she is ready to burn Alicent's family alive. The Season 1 finale was named “The Black Queen,” and it seems that Rhaenyra is finally ready to take on that title.
Rhaenyra Targaryen is killed by her half-brother Aegon II Targaryen when he cruelly feeds her to his dragon Sunfyre. Don't worry, Aegon II and the Greens don't win the war, though the Blacks ultimately triumph and put Rhaenyra's son Aegon the Younger on the throne.
Rhaenyra's Stillbirth Scene is Unnecessarily Long
It is a mind-boggling choice, and just the first of the violences enacted upon her in the finale. After the stillbirth, a grieving Rhaenyra cradles Visenya's body in her arms while Daemon leaves, choosing to mourn outside by himself.
Sunfyre devoured Rhaenyra in six bites, leaving only her left leg below the shin. Prince Aegon the Younger was forced to watch his mother die, and Elinda Massey allegedly gouged out her eyes in horror.
Rhaenyra Targaryen is murdered and eaten by Aegon II's dragon in the books.
After Daemon's first wife dies, he gets together with Laena Velaryon—who was initially suggested as a bride for King Viserys. They have two daughters. Meanwhile, Rhaenyra marries Laena's brother, Laenor Velaryon, and they have several kids.
“When the babe at last came forth, she proved indeed a monster: a stillborn girl, twisted and malformed, with a hole in her chest where her heart should have been and a stubby, scaled tail. The dead girl had been named Visenya.
Since Daemon's body was never recovered from the Gods Eye, singers say that he lived to spend the rest of his days in secret with Nettles. Daemon never achieved his ambition to sit on the Iron Throne, though his sons Aegon III and Viserys II eventually did.
Rhaenyra and Daemon's Marriage
Their marriage causes a huge scandal at court and another rift between Daemon and Viserys, but it is eventually accepted. The couple has two sons together, Aegon and Viserys.
That's right, during the Oct. 2 episode of House of the Dragon, Rhaenyra (Emma D'Arcy) and Daemon (Matt Smith) stopped fighting their feelings for one another and finally got together. However, this was more than just an illicit liaison, as Rhaenyra and Daemon got married at the end of the episode.

According to the accounts of Septon Eustace, prior to her turning sixteen, Rhaenyra lost her virginity to her uncle, Prince Daemon, after he seduced her.
We know that while the two came close, they never actually did the deed. Daemon, thrown off by his lack of ability to shock Rhaenyra, left her to get drunk and pass out. While Rhaenyra did go on to sleep with Criston Cole — the big problem of the episode — Viserys (Paddy Considine) was made more cautious of Daemon.
Jacaerys, Lucerys, & Joffrey Velaryon: Rhaenyra and Laenor's three sons (like to actually be the sons of Ser Harwin Strong) are all killed during the Dance of the Dragons.
Paramour. While a dancing girl in King's Landing, Mysaria became the favored lover of Prince Daemon Targaryen. Around 105 AC, Mysaria became pregnant with Daemon's child while living at Dragonstone. Daemon gave his paramour a dragon egg for the child, which angered King Viserys I Targaryen.
